There are 3 stages to this fight.

First you need to kill the boss. It's quite an easy fight, just dodge his fire. I used the rocket launcher.

Second you need to kill the boss again. Again, the fight isn't too hard, just bring his health down to zero while dodging his fire.

Next you'll need to get up to the second level via a teleporter in one of the corners. Recharge your health (There are two health stations, one at each end) and grab some ammo.

You will see what looks like a giant brain in the centre of the room. It is protected by shields. You can take the shields down by shooting the white/blue pipe at the top of the "brain". I recommend the rocket launcher until you run out, and then the lightning gun. The white/blue pipe will take a few rockets or a few seconds of fire from the lightning gun to explode. Once the shields are down shoot the "brain" with either the lightning gun or the rocket launcher. I found the lightning gun to be the absolute best, as it causes lots of damage continuously. Don't worry about the enemies spawning around you, just keep a pillar between them and you. After a few seconds the shields will go back up, and you will need to shoot the white/blue pipe again until the shields go down. I had to do this 3 times.

Enjoy the end cut scene, and then it's onto some Quake 4 multiplayer pwnage!
